      Update for anyone who is curious, I ended up buying an "8BitDo Adapter 2". After updating the adapter's firmware using 8BitDo's firmware updater, the adapter makes it pretty easy to connect a Nintendo Switch SNES controller to a Retropie.

      Not sure what you mean by 'disconnect them'. I usually just shutdown RetroPie / Emulation Station and the controllers go to sleep on their own.

      I use Switch Pro controllers and mine will stay synced to my RetroPie install as long as I don't plug them into the Switch to charge them. Charging through the Switch will automatically re-pair the controller to the Switch and it won't talk to anything else without a manual re-pairing.

      The controller/player number lights on the controller constantly array as if it is still syncing, or as if it can't assign the player number in the controller.

      I don't have a solution but my Pro controllers do the same thing so it is somewhat normal for this style controller. I think you are right that the Switch must send information back to the controller to tell it which player number it is assigned and nothing in the RetroPie package will do that at this point.

      This project was for Wii controllers but maybe it holds the answer and can be adapted.

      Hotkey is set during initial controller configuration. You should be able to have a different one for every (type of) controller you use. Configure additional controllers through the EmulationStation start menu.

      Edit: oh but I guess you want to do this only for NES, so the shoulder button still works when using the SNES controller for SNES games... maybe not so simple then. The docs do say that hardcoded configurations are "locked to a specific core and controller," but in the example they give, I don't see anything that does tie it to a specific controller.

      I do use the Select button on every controller who has it, which also seems to be the standard in the Retropie community as far as I know.

      @matchaman normally at a flee market you could find some in decent condition for like 5$ each and the kit is like 20$ so 25$ for a wireless OG controller would be the best but for me when i play my console games on my Pi i use the SN30 Pro and Pro+ but when i am on my Switch i use the official one they offer when you have the Nintendo online service (which i have not tested on my Pi yet).

      Well I figured this out myself so thought I'd share in case someone else has the same issue.

      Go to RETROPIE and open RETROARCH.

      Go to settings and redo whatever buttons you need to for INPUT 1.

      Go back to the main menu, into configurations then SAVE current configuration.

      Job done, all works fine on SNES now.

      I have recently started using 4-player games on the SNES emulator. I can tell you that I had to install and use lr-snes to get it working right. When I would try to use lr-snes9x2010 the player 2 controller would simultaneously move players 2 - 4 at the same time.

      As quicksilver said, the best way to handle it is to save overrides for the specific games. I also saved the alternate emulator as the default for those games only. I have successfully gotten 4P to work on Super Bomberman 1 and 2, NBA Jam and NBA Jam TE for the SNES.

      I have a similar behavior with the most recent version of Retropie running on my pi 3 B+. My Logitech F710 controller runs very well inside the Emulationstation, however if I start a games - regardless with kind of emulation - the controller stops to work.

      @Halvhjearne My preferred method is indeed to preserve the original hardware so that changes can always be undone.

      Maybe there is another way. I did managed to mod 2 original gameboy advance with ags-101 lcd mod and custom made micro usb charging lithium battery option without destroying the original shell. I think i will buy 2 SNES USB adapters to begin with and then i can always look on the internet after other options as well and they are pretty cheap on ebay.

      @mitu I've plugged it into my Linux and I've figured out that my controller wasn't responding to it. I'm using a spare one that works a lot better. Thanks for the support.

      @lostless @Newellj79 you are correct, but Mortal Kombat and just about everything else the 2 buttons at once either stops any directions from happening or stays with the first pressed direction. I think you guys are right i am downloading a fresh image now and hopefully i will be okay.
